If I submit an amended return, will HMRC receive both returns?

HMRC receives the amended submission and uses it to replace the previous submission for that tax year.

The amended return does not create a second separate tax return in the normal sense. It updates the return HMRC already has. In AbraTax, make sure the duplicated return is marked as Amended submission before resubmitting.
